Mining Putative Regulatory Elements in Gene Promoter Regions
نویسندگان
چکیده
This study attempts to discover putative binding site on how combinations of the known regulatory sites and over-represented repetitive elements are distributed in the promoter regions of groups of functionally related genes. The association rules mined would facilitate to predict putative regulatory elements and identify genes potentially co-regulated by the putative regulatory elements. The over-represented repetitive elements appearing in the associations found are possible to be putative TF binding sites or the other regulatory signals correlated to the occurrences of known TF binding sites. The proposed approach is applied to Saccharomyces cerevisiae and the promoter regions of Yeast ORFs from its gene annotations. Mining putative regulatory elements in gene promoter regions of Saccharomyces cerevisiae
The availability of genome-wide gene expression data provides a unique set of genes from which we can decipher the mechanisms underlying the common transcriptional response. Transcription factors, which can bind to specific DNA sites, cooperatively regulate the transcription of genes. This study attempts to mine putative binding sites to investigate how combinations of the sites predicted from ...
متن کاملA Data Mining Method to Predict Transcriptional Regulatory Sites Based on Differentially Expressed Genes in Human Genome
Very large-scale gene expression analysis, i.e., UniGene and dbEST, is provided to find those genes with significantly differential expression in specific tissues. The differentially expressed genes in a specific tissue are potentially regulated concurrently by a combination of transcription factors. This study attempts to mine putative binding sites on how combinations of the known regulatory ...
متن کاملGenetic polymorphisms in the promoter region of catalase gene, creates new potential PAX-6 and STAT4 response elements
Catalase (CAT, OMIM: 115500) is an endogenous antioxidant enzyme and genetic variations in the regulatory regions of the CAT gene may alter the CAT enzyme activity and subsequently may alter the risk of oxidative stress related disease. In this study, potential influence(s) of the A-21T (rs7943316) and C-262T (rs1001179) genetic polymorphisms in the CAT promoter region, using the ALGGEN-PROMO.v...

The availability of genome-wide gene expression data provides a unique set of genes from which to decipher the mechanisms underlying the common transcriptional response. A set of transcription factors which bind to target sites regulate the gene transcription cooperatively. The functional-specific combinations are discovered by a statistical approach and the over-represented repetitive elements...
متن کاملThe Repetitive Sequence Database and Mining Putative Regulatory Elements in Gene Promoter Regions
At least 43% of the human genome is occupied by repetitive elements. Moreover, around 51% of the rice genome is occupied by repetitive elements. The analysis of repetitive elements reveals that repetitive elements in our genome may have been very important in the evolutionary genomics. The first part of this study is to describe a database of repetitive elements - RSDB. The RSDB database contai...
